I've been watching and rewatching Macross Zero ep. 5 to try and see what was the squadron logo on Shin's VF-0A tail fins in that final episode, but to no avail.

Does he fly the Bunny, the Skull or some other squadron logo?

I don't recall ever seeing a logo on Shin's VF-0s. But then again, I never really cared.

He may just be called Skull-2 simply because Skull-1 is Fokker's callsign, and, at least in some airforces, wingpairs are generally referred to by the callsign of the wingleader, not necessarily by their squadron name.

This may also be the reason why DD Ivanov instantly recognizes Roy Fokker's VF as Fokker, and not any random pilot in the skull squadron.

If I recall all the VF-0's were very generic without any distinctive markings except for Focker's VF-0S and the two seat VF-0B.

The same was the case with the SV-51's. Only the two ace's had any sort of paint scheme and special insignias.
